HM Revenue and Customs has promised to refund £400 charged in fines to 10,000 companies in error.
The fines were issued after companies filing their returns online and did not pay taxable benefits to their employees, did not provide national insurance information by the 6 July deadline.
The companies had recorded the fact that they did not have to provide this information, but the online system did not pick up the information.
HMRC also apologised for mistakenly doubling the amount of tax charged to building industry clients after inaccurately assessing their returns.
